You would probably find tens of articles suggesting to visit during the cherry blossom season which starts around end of March till mid of May (depending on the city). However, this is not - of course - the only time to go to Japan. It actually depends on what do you want to experience and what activities are you interested in.
Cherry Blossom
Yes, this period is quite popular for tourists. But you have to bear in mind that the whole country will be packed, you will experience higher rates for hotels and some difficulties to find bookings for attractions. So if you plan to go during this season then book for hotels and attractions well before (as early as you can).
Summer
Summer is hot and humid in Japan and it is often not recommended as it won't be very comfortable to walk around and move from a city to another. If this is the only time you can do in the year, then just go! and don't wait for another year.
Typhoon Season
While it can start any time from July to October but September is known to have the heaviest effect. So try to avoid September unless it is your only option . Check weather condition at least a week before your trip.
Autumn
This will start around end of September to November, a bit chilly with degree around 11-12 c at nights. It is manageable in my opinion but expect some rainy days in between so if you have some outdoor activities planned then you better keep an eye on weather forecasts. Surprisingly, autumn of 2024 has experienced a very busy traffic of tourists. Hotels rates were even higher than cherry blossom season. So do your research!
Winter
If you are into winter sports then Winter would be a good time to go. Cold but mountains will be amazingly covered in snow and lots of activities to do some mountainous prefectures. Search for "Sapporo" and "Jigokudani Money Park"
